A question about : Working Tax Credit Question

I get working tax credits and haved done the MSE benefit checker. It seems that the online checker doesn't take into account my payments towards my employees pension fund (Local government). Is is correct? If so I think I have been underpaid by the tax credit department. Thanks to anyone who is able to help
